The reason for screen flashing is probably that either option Preload is not enabled or there is not enough free memory to preload all files (unlikely if you have 64MB).
Do you have Preload enabled?
Why shouldn't the original Startup-Sequence be used? |

I have a Blizzard 68060 with 64MB Fast-RAM for My Amiga 1200.

Yes I have. I have enabled Preload via S:WHDLoad.prefs

It can't flash if you have enabled Preload and have 64 MB RAM.
Please check your configuration. Maybe set Preload also in the Icon to verify. |

I suppose This must also be an Issue (e.g. a Missing Element) with the present version of WinUAE (4.4.0). Maybe this is fixed with the next version of WinUAE.
Please note:
M O S T Issues I've had - and still have - with Your WHDLoad is with WinUAE. On my Real Amiga 1200 I've Only had Minimal issues with Your WHDLoad.
Untill now All my WHDLoad-Install(s) works as they should on my Real Amiga 1200. |
